There are two main Matlab files. Uhlman_main.m does the segmentation and initial fitting of a sum of two gaussians to the intensity plot of each row in the image.
Uhlman_Processing_Total.m has all the filtering and data processing functions in it.
Uhlman_main.m is run first. They are separated so that you don't have to re-run the segmentation every time just to vary filtering parameters.
The Manual_Chromsome_Segmentor.ijm is to simply crop the chromosomes.
