Numerous new open-source image analysis scripts and plugins are released each year and offer an invaluable resource for the scientific community. However, end users face challenges implementing these tools, particularly in cases where more than one tool exists for a specific analysis type, but yields different results. An example of this is the Costes automatic thresholding (Table 1) and Manders' Overlap Coefficient implementation in two widely-used ImageJ plugins: Coloc2 and JaCoP.
